From a neutral's position - I don't think Oz has been on the end of the worse decisions.
South Korea (v Switzerland) and USA (v Italy) have suffered far harsher decisions that ultimately cost the teams progression through to the next stages.
But from a neutral's position, have we been rough AT ALL? I can think of maybe one time when Aloisi pushed over a Japanese player that cut in front of him, but nothing else...
The attitude of the competition so far seems to be: "alright you noobs, you wanna play with the big boys, you gotta earn it." And the way we earn it is by taking hits and getting smashed with penalties. The only reason we've been progressing at all is that they've somehow had the grace to let it go and play on.
You're a physical team and against teams so radically different in style like Japan and Brazil I'd expect more judgements against you than for you - that's just the style of play - you get stuck in and that can often be construed as unnecessary roughness. With the likes of Cahill, Viduka and Aloisi on your side (not "big" men, but fighters) you'll always err on the side of what commentator's would describe as "physical". Brett Emerton has been your only player sent off and you have had no penalties awarded against you thus far in the tournament (and no penalties awarded in your favour) - but aside from a few dodgy calls against Brazil and a Japanese goal that shouldn't have stood I don't think you've been that hard done by.
