mkvmerge 00000.m2ts -o mymkv.mkv
Current versions should be able to handle anything that's in a BD.

For the record, obtaining this is just illegal no matter what or how many official versions you have.
That said, it's less blatant if you have the sources too (i.e., better have both the BD and the GOUT as a minimum). And usually no one cares so long as there's no exchange of money (this is why for example it's rare for an honest fansubber to be taken down).

I've used QTGMC with SRestore for some tricky stuff.
I've been having trouble with that too.

There's a set of 4 in-theater rips (one from each corner).
Using this as a guide and the most similar version (1993) with the help of other mixes it was edited back to something close to that.
