Zahn likely knew that Palpatine was the mastermind of the Clone Wars, as indicated by Palpatine having cloning tech and having created Joruus.

Zahn likely would have used the term “Dark Jedi” instead of the term “Sith”, with “Jedi” referring to anyone who can use The Force. Zahn was going to call the Noghri “the Sith” with Vader’s title coming from his control of them, but Lucasfilm advised Zahn not to do that in case the prequels defined the word “Sith”.

If cloning was more common before the rise of the Empire, the implications are interesting. Maybe the Old Republic era had armies of mad Sith clones.

The Republic was stated to have had anti-alien elements such as Tarkin that became the Empire. It’s likely that the Republic leadership was entirely human. Anti-alienism doesn’t seem to be an issue in the prequels.

The Thrawn trilogy says that the Dagobah cave came to be as a result of yoda slaying a “dark Jedi” there.

I don’t like the idea of Force-sensitivity being clonable because that raises the question of why The Emperor didn’t clone Vader. I also think that Obi-Wan and Owen being brothers was a Kasdan idea that Lucas rejected because Lucas didn’t mention it when he explained the backstory to Kasdan in 1981 and it doesn’t appear in drafts of the screenplay from before Kasdan made his revisions.

Need some advice for my TFA rewrite

I like your idea of Snoke being the dark side itself and the First Order being an ancient organization that inspired the Empire. That explains why Snoke would lead a regime with so much resemblence to Palpatine’s, establishes Snoke as a bigger bad than Palpatine, and fits with the TFA novelization’s references to Rey hearing Snoke’s voice (if Snoke is the dark side itself, temptation by the dark side = hearing Snoke’s voice). Maybe the yellow eyes normally seen on the Sith indicate some sort of possesion by Snoke and Kylo doesn’t have those eyes because Snoke didn’t bother using his possesive powers on Kylo, instead preferring a willing servent? Maybe VIII or IX could reveal that the First Order absorbed what was left of the Empire rather than being formed from what was left of the Empire.

Do you think Disney will release the unaltered versions for DVD and blue ray?

The Blu-Rays are aging badly. Those lightsabers aren’t getting any better, the low brightness and blue tint make matte paintings stick out, and the 97/04 CGI is really dated, especially when superimposed on 77/80/83 films. Also, Abrams and Johnson both hate the SEs more than they hate the prequels and Holiday Special combined and the SEs would be inconsistent with a PT-avoiding VII, VIII, and IX.

The Sith rooted in Naboo culture?

I like the idea of the true threat in TPM being from within Naboo in contrast to the external threat posed by the Trade Federation. Palpatine (and House Palpatine before he killed them off) could be seen as the serpent in the garden of Naboo. I also like the contrast between the innocent Padme and the evil Palpatine and the irony of Naboo the beautiful paradise being the source of evil.

The Sith rooted in Naboo culture?

I noticed some possible connections between the Sith and Naboo culture. Red seems to be a prominent color in Naboo culture, Amidala has advisors who wear robes similar to Sith robes, the planet core monsters bring Sithspawn to mind, and Palpatine is from Naboo. Furthermore, the Plagueis novel tells us that red is the color of House Palpatine and that House Palpatine is said to be one of the six gates that keeps chaos at bay. Also, the trivia gallery for a TCW episode says that Dooku’s hideout on Naboo is intended to suggest “a long-secreted Sith presence on Naboo.” I think it would have been awesome if the prequels developed a connection between Naboo and the Sith. Maybe House Palpatine could have a tradition of its patriarch training his heir to use the dark side. Maybe Sith fashion and lightsaber color tendencies could be products of Naboo culture.
