Best thing about the prequels might just be George finishing (To a greater or lesser degree) the Sound and VisFX for the deleted scenes. I wish all big CGI event movies would do this for their deleted scenes. In fact the extras packages on the original PT DVDs were excellent.

All right, I've watched AOTC, and I didn't care for it at all. Some of you may be about to call me crazy, but I think it's an even weaker movie than TPM. This surprised me, since I don't recall thinking that way when I was younger.
Anyway... on to what I actually liked:
Ewan McGregor. I didn't think much of him in TPM, but he shines here in AOTC and obviously carries the movie.
Obi-Wan's scenes in general. He's on an assignment, tracking down information to find out what's really going on. It's actually pretty well done, and I think if you skipped past all of Anakin's scenes (blech!), you might actually have a half-decent movie.
The fight between Obi-Wan and Jango Fett on Kamino. It was nicely choreographed and believable. I especially like the part where Obi-Wan kicks Jango over the edge while still tied to him ("Oh, not good!").
Christopher Lee. He's a great actor; it's just a shame he wasn't given very good material to work with. His only particularly good scene was when he reveals the Sith to Obi-Wan, which was actually nicely done.

I think there's a general consensus that that's the worst of the three. A lot of people like TPM the best, while many others like ROTS the best. I have yet to come across anyone who likes AOTC better than the other two.

Primary reason why I think AOTC is the worst is because Anakin is the most annoying in AOTC.

For me, the biggest problem I have with it is the forced and awkward romance. Anakin's temper tantrums, etc. are second.

What I find interesting about that is I've seen a couple fan edits that reincorporate deleted scenes that flesh out Padme's side of the romance and the film is a lot better for it.
I like that there's no Sith army.
Plagueis didn't want that either.
Okay, I've watched ROTS. Overall, it was definitely better than AOTC, but I'm unsure about where I would place it compared to TPM. They're both fundamentally flawed movies, but in different ways, which makes them a bit difficult to directly compare.
Anway, on to what I actually liked:
The opening space battle. This was nicely done, and I think it's about the only scene in the whole PT with Hayden Christensen that isn't terribly annoying. Unfortunately, it takes a turn for the worse once we meet the droids, but I digress...
Ewan McGregor. Like in AOTC, he's doing great here. I like the scenes where he's tracking down General Grievous (not the actual fight), and his reaction to Anakin's turn is very emotional and seemingly genuine.
Palpatine's seduction of Anakin. He has this down to an art form, knowing exactly how to appeal to Anakin's jackassery. Ian McDiarmid deserves a lot of credit here.
The scene with Anakin and Padme looking across Coruscant. Very emotional (something sorely lacking throughout most of the PT), and not forced like some of the stuff that comes later.
The transition to OT-style designs. Okay, it was rather rushed, but it was still pretty cool to see.
The soundtrack. I didn't praise this for AOTC because it seemed rushed in that movie, but John Williams is great again here, with music nicely fitting the scenes being shown. Very emotional.
The closing scenes. The last shot itself was a nice throwback to ANH, and the scene with Vader and the Emperor watching over the Death Star was nicely juxtaposed with this.
In conclusion.... I badly need to watch the OUT (thanks Harmy!) to get the memories of these crappy movies out of my head :)
What i like about the Prequels (besides John Williams Score):
TPM: The short dialogue between Darth Sidious and Darth Maul on Coruscant.
AOTC: The dialogue between Dooku and Obi-Wan (when Obi-Wan is captive).
ROTS: The dialogue between Palpatine and Anakin in the Opera.
That's it.
Rogue One is redundant. Just play the first mission of DARK FORCES.

There is a part in ROTS, right after Padme lands her ship on Mustafar, when the movie stops for a few seconds to hang on a shot of her resting her head on her hand, gazing out the window lost in contemplation of what she's about to face, and starting to cry, while a somber rendition of Anakin and Padme's love theme plays in the soundtrack. For a fleeting moment, I'm transported to a different dimension where the rest of the prequel trilogy around that scene disappears and is replaced with what it should have been.
The problem is that the prequels fall so short of their potential that, paradoxically, the good things about them just serve to make them even harder to stomach.

+1. That shot of Padme is the best moment in the prequels. And I did quite like the Across the Stars love theme.
I also kind of liked Count Dooku (the character, not necessarily the performance) - he seems to actually think he is one of the good guys. Palpy really screwed with his mind.

Best moment in ROTS is the last 10-15 minutes of the film. It brings a bad era to a good close and wraps it all up nicely.

What I like the most about the PT (and the SE for that matter) is that their awfulness expose Lucas for the talentless hack he is. If they hadn't existe, I'd have likely never knew who Kershner,Marcia Lucas, Kurtz, etc. were and how many of others' contributions went into making Star Wars something that was actually special.
I was listening to the ROTS commentary (Again) and without the ability to hear the terrible dialogue, that opening sequence looks very exciting. Imagine if that had been the opening to TPM instead of a trade-conference. Dropping us straight into the middle of the Clone Wars with Anakin "Already a great pilot" just like he was supposed to be. Then we might have had a fun PT.
