I think the main problem I have with the Obi-Wan/Anakin friendship is that Anakin is portrayed as a completely unlikable person (they made him WAY too angry and murderous in Attack of the Clones), and they didn't show enough of Obi-Wan and Anakin acting as friends for the audience to be able to look past the arguing. Maybe if they had acted like great friends from the start and then as the PT went on and Anakin started drifting towards the dark side they could've started arguing more and more, but Lucas never really emphasized their friendship in the first place.
As for what I like about the prequels, I like a couple of little things like Christopher Lee (even though that character was a completely wasted opportunity to make an interesting villain). Not much else though except for Ian McDiarmid's excellent portrayal of the Emperor, but even that wasn't enough to make up for how confusing and nonsensical the Emperor's plan was.

I agree. Anakin/Obi-Wan's relationship isn't really portrayed as a friendship. It's portrayed more like a frustrated father/angry son relationship. This has always bugged me a little. I do think Ewan's great acting was convincing in ROTS, though, and really conveyed how much it hurt him to destroy Anakin.

There is one thing that I'll never understand: the idea that the Jedi were stupid for not realizing the truth about Palpatine earlier. Just because someone wants to be a dictator doesn't mean that they're behind everything that they're using as an excuse to increase their power.

I think it's more the fact that they just sort of sat back and let it all happen without really making any effort to intervene.
Also, a dictator isn't an evil space wizard. They should have sensed the Force being strong(ly evil) with him. ;)

All they had to do is have Palpatine say "I masked my presence" or "I didn't use The Force when the Jedi were present" to Anakin.
Interestingly,the Jedi not sensing anything about Palpatine was one of the justifications for the Palpatine is a clone of Sidious theory.

I like that nobody actually draws attention to the different lightsaber colours between the "good" guys and bad guys. I'd facepalm myself to death if someone said something like "Dooku has a red lightsaber! That means he's a Sith!"

I can't really put my finger on anything specifically from the prequels I liked. I guess some of the ship designs were kinda cool, and Darth Maul wasn't so bad.
However, as others have pointed out, the parodies and deconstructions of the prelogy make them worth it in my opinion. The resurgence of interest in Star Wars is another plus. The Clone Wars series was somewhat redemptive of some parts of the prequels, but movies shouldn't rely on a later TV show, or books, or video games to make them solid. But I digress...
John Williams's scores were pretty fantastic, as always, especially Duel of the Fates and the Mustafar battle piece.

Darth Vader was just doing boring busy work and Luke Skywalker was able to detect that he was nearby - and he didn't even finish Jedi school..

Hayden is the typical Hollywood actor these days, "Good looks, crummy actor." You look at leading men & women from the 1970's movies like Dustin Hoffman, Gene Hackman, Meryl Streep. All of them are great actors that didn't rely on their looks to make it in Hollywood. Hayden is terrible is almost every movie I have seen him in (Although he was pretty good in Shattered Glass). If they got a better actor for Anakin Skywalker, I don't think he would have been as bad as portrayed by Hayden. Actors like Alec Guiness, Peter Cushing, and Liam Neeson, and Ewan McGregor are able to give decent performances in SW movies, mainly because they are good actors.

"good performance" is pushing it.
Ewan gave an "adequate performance", but it's still the worst performance he's ever given (Also Liam Neeson's worst ever performance, not terrible, just the least good). PT Lucas was a terrible director of actors and reader of performances.
Sadly Hayden didn't have the experience to cope without a good director to nudge him the right directions performance wise. The rest of the cast coped better to varing degrees on their own, depending on their experience. Tellingly the old pros managed to cope the best.
If Hayden had a good director, or Lucas hired somebody who had enough chops to just ignore him, then it might have been different. What we got was the blind leading the blind.

I think it's because like Obi-Wan had more Jedi experience than Anakin, Ewan has more acting experience than Hayden. Also, I think Ewan stated that he studied Alex Guiness' performance in the original trilogy to help him prepare for his role as Obi-Wan and to ensure accuracy in everything from his accent to the pacing of his words
