Does the footage play in QuickTime? Usually if it doesn't, then you're missing a QuickTime plugin. I'd check that out first. 

Have you tried remuxing the footage into another container? That might solve the problem. Sometimes it's something as silly as that. 

If all else fails, I'd try re-encoding using Hybrid or Handbrake. You'll lose quality, as it is lossy, but if you use x264 and CRF 18 or 16, the footage will still hold up really well.

Remuxing didn't work and it doesn't play in Quicktime, but that it isn't an issue since it mainly needs to go into after effects. I did try using Handbrake but I didn't want to lose quality, but I will try using your settings thanks.

Sorry to hear that. Have you tried downloading Perian? It's basically a swiss army knife Quicktime plugin that plays a LOT of audio/video formats. Unfortunately, it's no longer updated, but I've had good luck with it over the years. 

I had another idea, which is to convert the footage into Apple's ProRes using Hybrid or another program. ProRes is practically lossless, but with much smaller file sizes. It's also designed to work well with editing software, unlike h.264 which is really more of a delivery format (i.e. good for watching). The only issue is that the ProRes files will be much bigger than x264. But I think it's worth it. 

Sorry I didn't tell you about ProRes before. It totally slipped my mind. :(

I think I will use the Handbrake settings since the visible quality loss is almost none, and it is fast and easy to do, which is nice. That really helped alot, thanks.

use the freemake converter to convert your files in what ever you want.

So I'd love to do this project, but I'm busy and some glitch caused my file to get messed up. So I will basically start over, If anyone knows someone that might be able to get this done faster that would be cool. So I'll continue to putz along but don't expect anything soon.

 Sorry but it is currently in hiatus. I will still work on it in my limited free time but between my computer problems and me just being really busy nothing will be ready soon. If anybody wants to do this or can do this faster then me I will greatfully let them do it. I know I am not the best one for the job and mainly started this since nobody else has started a project that fit my vision. But again, I'm sorry but I cannot get this done as fast as most of you would probably like.
