How did the clones get "programmed" to turn on their Jedi commanders without question? It seems unlikely the cloners on Kamino would put such a thing into their training since they believe they're filling an order placed by a Jedi. So, is it some sort of subliminal message thing later on, or does Palpy just spike the blue milk in their breakfast rations?

I highly doubt the Kaminoins would care. People like that tend to just get paid and not ask questions. Or it is possible that after they were done with Kamino they would have to be programmed with that after they left.

Palpatine was the Chancellor of the Rebublic. He informed the people on Kamino that the Clones were to obey Palpatine's command.

The Clone army were used to obey every of Palpatine's commands.

Also as stated Sidious/Palpatine used an awesome amount of darkside force mind control on the Senators and Clones to agree with his theory about the Jedi.

It would also seem like a good idea for the Republic to have a contigency plan should the Jedi ACTUALLY try to take over.

Yeah, they probably should have covered all bases just in case:

Order 65- Praise the Jedi and buy them flowers.

Order 66- Kill all the Jedi immediately.

Order 67- Find skin cream for Palpatine at all cost.

Order 68- Mongolian Beef, extra spicy.

Order 69- uh... huh huh, heh heh, huh huh.

I had an order 66 the other day with fries. Pretty good, but they still put tomatoes on it even though I told them not to.

Riiiight. At any rate, in AOTC, that Kaminoan guy said the clones will take any order without question. And the Chancellor would have the ultimate authority in the republic. If the big guy gives the order, who outranks everyone else, the army created for the republic would follow the order without question.
