??? Where did you get the fan edit? I don't remember any commentary. I guess it has two audio files (with and without the commentary). Choose the other one.
I haven't bought it yet, but I have heard there is a commentary.

What's this 'bought' nonsense? The fan edit is freely available.

go to commentary option on menu and choose off, then go back and play film.
Discussions of fan edit buying or selling is not allowed here, and rightfully so. They are made available freely, and to those who already own the source material. If they aren't, they are acting illegally and jeopardizing the continued allowance of what we do.

The commentary is the best part. Unless you wanted to watch it twice, I'd recommend turning the commentary on. I've listened to it a few separate times.
The commentary is good. The edit, not so much.
Maybe by anachronistic standards, but it was a hell of a start.
Would you guys recommend watching it instead of regular Episode II if watching in the Machete Order?
I would. Just keep in mind the DVD is not anamorphic. It will look iffy on a big HD TV.

Why not check out any of the edits that have come out since then? FanEdit.org/ifdb has ratings and reviews that ought to help you find the sort of edit you'd enjoy. Attack of the Phantom is like watching Metropolis; you appreciate where it all started, but it's maybe not the most exciting choice today.
One good example is The Approaching Storm by HAL 9000. It's one of the more recent ones and a lot better than Attack of the Phantom.
But, wouldn't be half of what it is were it not for The Phantom Editor's pioneering. ;)

Machete order would be perfect for Frink's prequel edits! You spend ANH and ESB wondering, "Where the hell is Ric?" And after TPM, you get a little more of him sprinkled into AOTC and ROTS.
Q2 and L8Wrtr's EpII edits are still by far the best.
I'm in the process of downloading The Approaching Storm. It looks good!
