Well, this is depressing.
Yup. Be aware.

Highlander 1
Highlander 2
Highlander 3
& you guessed it Highlander 4 urgh I mean Highlander Endgame 😃
“Plan 9 from Outer Space” had some easter eggs added to the Legend Films colorization: http://www.movie-censorship.com/report.php?ID=4607105
From the same company, “Reefer Madness” has a “420” flash-frame inserted within the first half of the film in both the colorized and restored B&W versions (2004 Fox DVD).
I can’t believe I forgot about this! 😄
All home video versions of The Fugitive from the 2001 DVD onwards have been altered to digitally remove a crew member who was visible (in a ghost like image, apparently) during the train crash scene.

This doesn’t tell me anything. Can you be more specific?
Highlander 1 had the wires removed that were visible during the final Duel where Connor wins “The Prize” In the Directors cut fairly recently
Highlander 2 The quickening was totally Re-cut as The Renegade Version
Highlander 3 The Sorcerer was totally Re-cut as The Final Dimension
Highlander Endgame was Totally Re-cut and Revamped for Home Video but the name did not change
The VFX were updated from 2 to endgame
Added!
Another glaring one that I forgot… Titanic Blu-ray: multiple digital alterations to fix continuity errors, “colour timing/correction”, enhance special effects and remove crew, equipment and background scenery.

From the Special Edition DVD onwards, The Matrix has been altered on a colour level in order to match the look of its sequels.

Jedit: does “digital alterations” also include DVNR?

No, since that’s more of a remastering attempt.

Cool.
We’re amassing quite a list…
Here’s another addition: James Cameron strikes again, this time applying orange and teal to the remastered Blu-ray release of The Terminator.

The first printing of the Bluray (the one with MPEG-2 encoding) does not have the change. The later VC-1 pressing does. (The change is also done really sloppily.)
Star Trek: The Motion Picture DE - The Anti-DNR Fanedit
Duel (1971) - The Hybrid Cut
The Phantom of the Opera - 1925 Version Reconstruction - Rare Scores Collection - Roy Budd Score
Terminator and Devil’s Advocate added, as well as The Lion King.

Is the MPEG-2 encoding otherwise just as good as the replacement?

I had mentioned Jaws. Here’s some screen grabs from the 2005 DVD and the 2012 BD. A bit tough to spot but the first example shows a wire balancing the buoy on the '05 DVD (look closely to the right of the buoy).
Second might be a bit tough to spot but to the far left is a sailboat on the horizon on the '05 DVD.
I had mentioned Bride of Frankenstein. Last night I noticed a similar change to a shot in the first film. This occurs in the shot of Henry and Fritz wheeling the slab with the corpse towards the gallows. It’s a bit complicated to explain but I’ll do my best.
In this shot there’s a pointed rock formation we see in the foreground which our guys pass under as they go up the hill. Just before Henry is about to pass under, it jumps to them partially further up the hill. In every release prior to 2012 (I checked this on the 1991 VHS and 2006 DVD) this either looks as if they cut to a different shot or perhaps it had been a continuous shot but a few seconds of footage was either cut or lost. On the BD, the framing has been altered and some digital altering may have been done so it now ‘almost’ looks like a continuous shot but yet our guys still noticeably jump farther up the hill. For more specifics check out post #178 in the link below.
Added.
If you are going to put movies in the list because of major color tints being added. You may as well add Stargate to the list also.
It has had a directors cut released which did not update the special effects but the colors are much much different from the remaster. and an additional number of minutes were added from the cutting room floor.

Very much either Yellow / Pink / violet and Turqoise tinting has been added that trailer is the more or less right colors compared to the current versions. Practically the whole film is tinted in one of those 4 directions.
EDIT: It seems that the 15th anniversary Blu-Ray sorts the color tinting out in many respects
I am going to probably do an edit on this in the next few months I am gearing up for it.

I got the stairs, but this just looks like a mistake, not an intentional mistake.

The director oversaw this cut, therefore this is a deliberate creative decision.*
*I’m so teasing, its just a mistake. An odd one to have though.

I’ve thought this list was interesting because it provides many solid examples of irrefutable manipulation of the films. I agree that things like color (also DVNR) are also reasons why current home video releases can often be problematic, but it’s done so frequently I think it might drown out the alterations that were deliberate revisionism with cases that are just due to shitty grading and remastering.
I’m not necessarily protesting adding that stuff to the list. Just thought I’d mention that there have been other threads about color timing issues, and that this list was a bit more interesting without it in my opinion.
There seems to be one scene in particular that has a clear revisionism stamp on it. And that is the flashback of the uprising on Earth is set at night… Blue tint but correctly as the crowd have lanterns.
Whilst it seems the directors cut set’s it in the day by color grading it to be day very deliverately bright and yellow. So now why the Lanterns?
I think that it is small but it’s way out and I don’t know about the latest releases of the theatrical cut but it is meant to be night on the uprising where the guard is lifted up as Daniel recounts the story of RA from the hieroglyphs with Flashbacks.
