best way to paint frames?

i'm planning on doing an edit of the upcoming transformers movie, and i have a question about one of my desires for the edit.
i want to repaint optimus prime closer to his original cartoon colors. while he does have his original colors in some sense,
any transformers fan around here will know that bay chose to add flames to the paint job...

so ,what program would be best to use to make this happen? and how many hours of eye-rotting work will it take? and
finally, will the final product be believable?

maybe i should just cut the film to my liking and beg darth editous or adywan to paint it for me

If it is traditional ink and paint animation you could track and roto out the areas with a fair degree of automation and paint in the replacement colour.
If however it is 3D rendered like those pictures then you have got buckley's chance of doing it. the lighting would be very painstaking to match.
