DVDShrink will do exactly that, but it's not precise to the frame. Nonethelss, I've used it to cut out chunks of VOBs, and then you can join the segments back together.

[EDIT] It is precise to chapter points, but other than that, I think it will only cut the video at I-frames. Not horrible, but it is a limitation. I use this to edit my daughter's Disney DVD's, so that the movie starts right at the beginning of the movie, and ends just before the credits. No menus, no ads, no THX trailers - just the movie. (And I can put the expensive originals in a safe place. )
