If a fan project ever does come together years from now, even decades from now, I would simply call the trilogy 'Clone Wars', Episodes I-III/whatever. I think it fits nicely as a precursor to 'Star Wars', and to me at least it connects with the idea of this all being an alternate take on three pre existing films.
I know this thread is some two years old but I wouldn't mind it going on forever if it needs to.
