You don't see it when watching it in 3D, because you have both eyes to compensate for it....It's the result of us trying to get something that was never intended by the studio. I just got the iMAX 2D version of 'Star Trek: Into Darkness' for christmas and that looks fine aspect-ratio wise (Of course the colours are terrible but that's another story). What a shame we aren't getting a similar release for GOTG.
