Exactly, the survival of the Jedi Temple makes no sense at all. According to the EU, the Emperor used the Clone Wars to turn the public against the Jedi. It's like leaving the Berlin Wall intact after it has no more use. A standing Jedi Temple is only another vain attempt to tie the trilogies together.
The Jedi temple used to belong to the Sith. The Sith occupying the Jedi temple is a far worse message then destroying it.
