Does the footage play in QuickTime? Usually if it doesn't, then you're missing a QuickTime plugin. I'd check that out first. 

Have you tried remuxing the footage into another container? That might solve the problem. Sometimes it's something as silly as that. 

If all else fails, I'd try re-encoding using Hybrid or Handbrake. You'll lose quality, as it is lossy, but if you use x264 and CRF 18 or 16, the footage will still hold up really well.
