Bane appeared in the short story "Bane of the Sith" and the comic book miniseries Jedi vs. Sith prior to Karpyshyn's Bane trilogy (and both, while nothing special, are still better than those crappy novels.)
The Karpyshan novels mischaracterized Bane and misunderstood his backstory and the logic behind the Rule of Two.
Why is it the EU almost always refers to female Sith as "female Sith lords" or "female Dark Lords of the Sith" when "lord" is a masculine title? They should be referred to as "Sith ladies" and "Dark Ladies of the Sith" (which not only sounds and reads better, but is classier, too).
The hyperspace barrier. It's extremely limiting.
I hate the unknown regions as described by some EU (ridiculous size etc.).
SWTOR kinda fixed it. It reduced the size dramatically and made it more or less known and normally accessible.

I don't like it, either. It's too much of a ripoff of the galactic barrier from Star Trek.
I hate that the founding of the Sadow-Kressh era Sith Empire was moved from 25,000 BBY to 7000 BBY. It ruins the idea that there truly was a Sith golden age before Naga Sadow and the Republic ruined everything.
One of the very worst things to happen to Star Wars EU was the entire "What's the Story" campaign. Because every single background character in the movies needed to be deeply connected to all the other characters in the movies somehow. I see these entries every once in awhile when I'm browsing Wookieepedia.
It was basically, "How can we make fan fiction canon?".

This is exactly what I hate about the Jedi and Sith in the EU. Whether the story takes place in 5000 BBY or 5000 ABY, you know from the beginning exactly how the Sith will rise, what the Sith will acheive, and how the Sith will fall.

Everything but the Thrawn trilogy and the Jedi Knight and KoToR games.
By allowing such terrible writers to impose their terrible ideas onto the great potential of the Star Wars universe in such a convoluted and contrived manner, Lucas completely alienated millions of potential fans and only helped to solidify it's stereotype as factor 11 geekdom. Star Wars went from pop culture gold to sweaty nerd fiction in less than a decade.
If we were going for specifics though I'd aim most of my dislike towards how the history of the Sith and Jedi were handled. The Sith should never of been a race with a such a convoluted back story, they should of simply been the anti-Jedi, a group of corrupt force wielders who used their powers for nothing but control.
I don't even like that Palpatine and Vader were suddenly turned into Sith. The fact Lucas borrowed so heavily from the EU shows nothing but his complete lack of creativity, but now I'm starting to go into my hatred of the prequels, and that would take forever.

You say the Sith should have been nothing more than anti-Jedi who have no further motivation than to control everything they see. Well, that's what they've been ever since TPM came out, and I, for one, find that take on the Sith utterly shallow, boring, and two-dimensional. The Sith -- like any other villain(s) -- should have some depth and substance to them.
