I think the concept of evil deeds not only poisoning your body, but your soul to be compelling.

Evil deeds do indeed poison your soul much more than your physical form. Oscar Wilde's 'The Picture Of Dorian Gray' is a wonderful example of this. But this concept has nothing to do with silly yellow eyes. Again, it's a lame device used to make sure even the lowest common denominator can understand that Anikin is falling to the dark side and changing into someone evil.
