Legend of Zelda: Twilight Princess is my favorite game. Of course, Ocarina of Time, A Link to the Past and Wind Waker are also way up there on the list.
Skyward Sword is okay, but it's not my favorite. I prefer WW's boat controls to SS's bird controls; SS has too many reused bosses and eyeball bosses; and a couple of the bosses look too much like Pokemon.
