As to the 16 second delay, it's pretty much just an extra step that you don't really need to take since, as Stamper said, if you just mux the mono track with the 00000.m2ts file, you won't need to edit the audio at all.

If you're looking to create a new Blu-ray disk for it, my suggestion is to open the 00000.mpls (the playlist file, NOT the video file) in tsMuxer, remove any tracks you don't want, add the mono track, and mux it again as a Blu-ray disk. That way you'll cut out all the logos and extras and just be left with the film and the mono track (as well as any other tracks you left in), which you can then either shrink to a BD25 or burn to a BD50. The chapters will still be there also.
