I don't know in which way ffdshow could possibly interfere as it's a simple remux operation. Please try demuxing the mkv to elementary streams first. Install Mkvtoolnix and MkvExtractGUI2 and use latter tool to do the demuxing. Then import the video (.264) and audio tracks into tsMuxeR GUI and create a Bluray. Please leave out the subtitles first.
