In general, the VOB files aren't split along GOP boundaries.
I guess it's possible to do so, but probably rarely seen in the real world.
If you notice all the VOB files being the same size, that's a pretty good indicator they're not split into whole GOPs.
It's a big project you've got (not to mention your other projects!)
so if you like to work on it one step at a time I certainly understand.

You're right, the fade-outs can be a judgement call.
Although in this particular case, the example given, I didn't pull those numbers from thin air.
They're calculated by counting forward from the cue dots. SMPTE-55 tells us there should be 24 frames after the last dot.
