The issue with that would be every viewscreen, phaser blast, and transporter effect has to be redone, meaning flipping back and forth between 1080p and less-than-DVD quality quite frequently. I don't think seamless branching is an option, you'd have to have the entire series on the discs twice.
The TOS Blu space scenes are in HD. Originally that's all the Remastered was going to be, the original negative scanned and presented. However, they found that all of the generations of film stock used to make all of the layers degraded the effects significantly in comparison to the fresh-off-the-camera live action. So they decided to do the CG upgrades to make them more consistent, since I'm assuming no one kept the original effect elements from a low-budget 60's scifi show.
Thankfully they preserved the original idea by letting you select all of the original effects.
