But if he isn't sure what happened with the disappearing body, how can he be sure Obi-Wan is really dead?

He isn't. Vader assumed he was dead because the uncomfortable alternative is that Obi-Wan wasn't lying and that he really DID become more powerful then Vader could imagine when he was struck down.
