Don't forget the original WAV contains extra RIFF chunks, besides the canonical ones. Way back then for its initial distribution, Moth3r chose WavPack to preserve those extra chunks because old FLAC versions won't.
Nowadays modern FLAC versions can do it, just be sure to use the --keep-foreign-metadata option.
For whatever it's worth, m48 dvd.wav's so-called FLAC fingerprint (FFP) is something like:
F9AA ... 12C9
