Wow, you're overlaying the English Footage over the German footage to add the english subs.  I was just going to splice everything together with AVISynth - is the English footage a noticable lower quality??

For After Effects the masking tool is on the tool bar, and then drag out the shape you want, or do a lassoo.  This will add a mask layer to your composition which you can then, alter it's size and (I think) position with keyframes.  There's a feather option as well if that is any help.
