Threepio is a tool (in more ways than one) and he is programmed to translate and perform within the accepted or established codes of procedures and behavior depending on the context.
He would see Amidala as a human being of high rank so it would be doubly doubtful that he would consciously do anything to harm her I assume protocol droids act within strict programming limits like the Asimov rules to make them trusted in high circles.
Otherwise Protocol droids would be planted all over the place and bump off their assumed masters all the time.
To be accepted at such a high level they would need to be conditioned to be safe.
That wouldn't stop someone in the employ of a Sith Lord from sticking a tracking device on or in him.
