Remember the Executor and the fleet are still moving too.  If anything, if both ships are moving in a straight line, Needa's SD is heading towards the space behind the Executor's tail, where it would spin around and follow behind the flag ship.  Also remember that the Executor has a docking bay in the tail section, as seen here (thus, if the shuttle drops down and flys to the center right of the screen, it would be heading towards that tail hanger bay):





As you can see, there are 2 docking bays right behind the top 3 engines.

On a side note, www.theforce.net did their homework.  They concluded that the Executor is roughly 12 SDs in length (one element of measurement used was the conning tower - the regular SDs and the Executor's are the same):



now considering that each SD is one mile, that makes the Executor a whopping 12 miles long!  Could you imagine being in the nose and having an important message for Vader?  You know, I'm surprised Mel Brooks didn't do something like that in SPACEBALLS....
