He didn't want his family to be in danger while the Joker was still out there - he assumed that the Joker would hurt his family to get at him rather than just hurt him, so he faked his death until they caught the Joker. (The irony, of course, being that Two-Face was the one that tried to hurt his family to get at him, not the Joker.)
