Ok, update. Maybe Ady or someone else can figure this one out.
My NTSC DVD-9 came from RapidShare via fanedit.org.
Applied Ady's ISO fix in spite of the fact that I'm not using Imgburn.
Now, when I burned it pre-fix, Nero gave me some kind of "non-critical error, do you want to continue" message. I hit yes and burned the disc and ended up where I was on my previous post.
Applied the fix and burned a new disc. Nero didn't give me that "non critical error" thing this time. Now, I can get to the Alderaan and Biggs deleted scenes, but they're not those scenes. They're two halves of the Escape from Docking Bay 94. The Alderaan one is the gang getting on the Falcon as the Sandtroopers enter the bay and the Biggs one is the rest of that scene as the Falcon eludes the Star Destroyers.
Now what?

Why didn't you use imgburn to burn the new iso? You did run it through PGCedit after you pasted the new files in the VIDEO_TS folder didn't you to make the new ISO file or did you just paste the new replacement files and burn with nero? Imgburn is in the DVD-ROM folder on the DVD if you haven't already got it. It sounds like you have done something wrong that has changed the IFO files. Do EXACTLY what it says for the fix in the text file included step by step. Once you have done all the steps mentioned burn with Imgburn. That will give you an exact copy of the DVD-9 with the correct layer break and everything will be fine. Its worked for everyone else so if it fails this time you either haven't followed by instructions properly in the fix file or you have a serious problem with your computer. What version of Nero are you using?
