I don't get it, I never thought of that box like thing as Needa's shuttle because immediately shows him being choked to death after it leaves that Star Destroyer underbelly, nothing to indicate any passage of time between shots. Please explain to me how that's supposed to be his shuttle when it immediately shows him aboard and choking?

This is no different than watching a movie or TV show where two shots of the same character are separated with a brief establishing shot of a new environment, thus implying that time has passed and the character has now travelled to a new location.
Check out the following clip from Seinfeld on YouTube here -- at the 3:30 mark, Jerry's in the coffee shop, then we get an establishing shot of his apartment building, followed by Jerry in the building talking to Newman. The passage of time is implied here by the establishing shot, just as the shuttle shot in ESB implies Needa leaving one Star Destroyer and boarding the other.
