Lace I was in your same position a few weeks ago. What you can try to do is demux the video and audio (refer to the ADigitalMan's Guide to MPEG2/AC3 Editing guide found in GENERAL PRESERVATION AND FAN EDITS forum on how to do that if you don’t know already).

-Add the Wipe/Fade to the Video *Note the duration and unit used (time code, frame or second)
-Right Click on the Audio file that would begin the wipe/fade (The left handed audio clip in the split)
-Select “Fade” from the list of options that appear
-Select the same “Unit” that was being used for the 2-D Effect
For the sake of these directions let’s say the 2-D effect duration was 30 Frames
-In the “end” box type in 15, leave the zero in the “begin” box
-Now right click on the audio clip to the right of the one you were just working with
-Select Fade
-Select the same units if necessary
-Type in 15 in the “begin” box and leave the zero in the “end” box

The theory is that you split the duration between the two audio files being used for the wipe/fade. If the 2-D effect duration was 2 seconds you would use 1 second on the left handed audio clip and 1 second on the right handed audio clip. Just apply that to any unit and duration. The problem is that I found Womble does not like to fade the audio clip and in essence cut some of the audio to your exact specifications. It can be hit or miss at times

Also let me say this is the most roundabout way of doing something I have ever attempted, and may very well be the worst way to sync up audio and video when using a wipe/fade, but it was the only way I could figure out in Womble. I was also told to try Vegas but I think since I am clumsy with video editing programs I could not figure out anything in Vegas and therefore never found out how to use wipe/fades in Vegas. Now that I’ve probably made your head spin and scared you away from video editing someone else will hopefully step in and save you from this nightmare
