It could easily be removed. I quite like this idea, a huge thing to do, bring the battle to the start of the film (ala ESB) but I like it....
Anakin can easily spend the end of the movie "hiding" in the Naboo starfighter after Qui-Gon tells him to stay put. He's only a kid afterall anyway and doesn't belong in the battle. The Maul/Obi/QuiGon fights and Queen/Viceroy fights could quite easily carry the remainder of the film and be pieced together with the Gungan battle cut out/repositioned.
