Initially, Kirk was never part of the next generation part of the movie. He really would have died in the Enterprise B incident. They filmed additional scenes after the first screening, fans didn't like Kirk to die so early in the movie. And then, after a second screening, they reshot some of the Veridian stuff, because fans didn't like Kirk getting shot in the back.
So as you can see, the film definetly works without Kirk in the next generation part, because it was scripted this way. But my favorite cut would leave the Enterprise B stuff still in. Just remove him from the end.
