I watched the Phase II Edit too, but for me it doesn't work. ST5 does not gain anything from cutting something out of it. I would propably make it longer. Okay, I would cut the crappy vision stuff out when Sybok makes the trio see their past.

Initially, Kirk was never part of the next generation part of the movie. He really would have died in the Enterprise B incident. They filmed additional scenes after the first screening, fans didn't like Kirk to die so early in the movie. And then, after a second screening, they reshot some of the Veridian stuff, because fans didn't like Kirk getting shot in the back.
So as you can see, the film definetly works without Kirk in the next generation part, because it was scripted this way. But my favorite cut would leave the Enterprise B stuff still in. Just remove him from the end.

I don't think Kirk was ever intended to die on the Enterprise-B and that's that. The whole incident was merely a vehicle to get Kirk into the Nexus so he could meet up with Picard later in the film.

This is correct, the point of the film was to have Picard and Kirk team up.
