I'd recommend you nuke both of those and install a non-proprietary, non-commercial, open source alternative - XviD.

Regarding aspect ratios, that's something that is not particularly well-supported in computer based formats at the moment. You're best off resizing to achieve a 1:1 pixel aspect ratio before encoding.
