The problem is that there's no physical rear window on Vader's TIE, unlike the other TIEs. But since they used the same cockpit set for Vader's shots, it looks like there's a window behind him. What I'm suggesting is that, instead of trying to remove the rear window completely, make it red so that it looks like a "simulated" window instead of a real one.
I'm pretty sure the window is only visible when he spins out of control, since the rest of the time his body is blocking our view of the window. So I don't think we're talking that many frames to correct.
