the deal between Ghibli and Disney was only concluded in 1999. And The first Ghibli film released in france under the Buena Vista Banner, was Princess Mononoke on January 2000.

I've read (in Animeland magazine, Ghibli special issue) that the US soundtrack of Nausicaa has been totally remade, cause it was too much different of other US production. And more than that, Nausicaa has been re-edited (I don't remember if it was the US version) and many scenes have been deleted...
I'll try to find the article about that (it's in french, but...).
