Have you thought of incorporating the clip on YouTube by Hello There called Anakin vs Obi-Wan Clone Wars Animation? It looks so close to actual Clone Wars animation and is simply superb. You should check it out!

That is a very interesting idea!
In my opinion, it would be a bit tricky to incorporate it here, though. Throughout the edit you mostly see Anakin and Obi-Wan in live-action. Switching to animation right at the climax would feel a little jarring to me. Also, I like how RotS intercuts this fight with the Yoda-Emperor fight. Keeping this while only having one of the fights be animated would be odd.
However, I believe your idea would work perfectly in a Clone Wars-Only project like this one for example.
