In Bounty Hunter, Darth Sidious ask Dooku to find the ultimate warrior of the galaxy, and in the same time, a cult named "Bando Gora" lead by a dark jedi, is becoming too big and too influent on the galaxy, and probably could make troubles for Sidious' plans.
So, Dooku decides that these 2 tasks could be done in once, and hires two of the best mercenaries of the galaxy to exterminate this cult, but without mentioning the cloning plans. These two warriors are both ex-mandalorians, and are hard rivals. But each one of them don't know that their rival has been hired too. The winner will be the choosen one to be cloned.
Note: the mandalorians have been the best warriors of the galaxy, and fought the jedi. Even if they have lose, they have shown a great strengh. Just on that point, we can easily understand why an ex-mandalorian has been choosed for cloning, no?
So, after a lot of missions and hard work, Jango, with the help of Zam Wesell (encountered in one of the missions), finally find the Bando Gora on a Bogden moon (the planet mentioned by Jango in AOTC, when talking to Obi-Wan about Tyranus), kills his ex-mandalorian rival (Montross), and exterminate the dark jedi. Just for that last point, we can understand why Dooku choose him. At this point of the game (the end), Dooku hires him.

Some infos:
- The game takes place pretty much in the same time of TPM.
- At the begining of the game, we learn that Jango becomes tired about his work, and wants to retreat. The Dooku mission would be his last mission. Thinking really about having some kind of "heir" or apprentice, the cloning reveals to be a good solution for Jango, avoiding him to really have a family.

If you want to know more about the early years of Jango, when he was part of the mandalorian warriors, read the excellent comics "Jango Fett - Open Seasons". The story is really good and explain the rivality between Jango and Montross. The only trouble is that the end (Dooku hiring Jango for cloning, and Jango demanding an unaltered clone for himself) is slightly different of the game's ending.

So, I hope that all this was clear and understandable (sorry for my english!), and sorry for the late response.
