what I've had a problem with, is that batman seems to have to kill every villian in every movie just so their can be "closure". It goes against the character's morals in the comic to do this. Of course, he didn't kill edward nigma in forever so...

To be fair i dont think he actually killed any of the villians.

Joker - he was gonna kill him but didnt, joker ended up dying when trying to pull batman off the ledge with him.
Penguin - cant quite remember how he died, but think it was a similar situation to the joker.
Catwoman - has 9 lives, iirc they showed her at the end so she was still alive
Two Face - fell while reaching for his coin. his own fault, batman's intentions were to distract him so he could save himself and the others.
Riddler - was put in Arkym (sp?) asylum
Poison Ivy - put in Arkym
Freeze - put in Arkym
Bane - probably put in Arkym, dont think they showed this, but he was just released of the venom, he wasnt killed.

*edit* all i remember for the Penguin's death is him floating in the river and the penguins around him. i think they 'put him out to sea'. how exactly did he die?
