I have some minor issues. You already stated that you’re aware of some unfortunate transitions here and there. So my observations:

  • opening crawl
    did you use the right angle for the floating text? It seems off. Also the text disappears to fast, let it fade more. If necessary use additional footage for a transition from the floating text to the space or a new scene

I made the opening crawl using an app so I didn’t have any control over the angle. I thought it looked the most accurate of the crawl creators I could find though.

I also have no idea how to pan down from the crawl to space, especially since most Clone Wars episodes do not begin in space. But I definitely would’ve like to have smoother transitions from the crawls if I was more skilled in editing. Smudger9’s edits are really good with space transitions but I’m nowhere near as skilled of editor as he is lol

  • Obi-Wan and Anakin fighting Ventress
    it is obvious there is footage missing e.g. as ventress is Running up the stairs and the next shot is, that she’s sitting and lurking both to come closer. Add footage back in.

I had to cut a lot of footage because during that fight a lot of dialogue references the clone-traitor plot from the original episode, which wouldn’t make sense here since I cut that storyline. Ventress’s floor thing was cut kind of weirdly originally too, but it was broken up by the clone scenes I removed. I also cut the silly sequence where Ventress throws books at Obi-Wan and Anakin (like that’s going to do anything to a Jedi lol).

  • 0:51:11
    Beforehand they talking about to go to a council meeting and than there is a cut to an mission briefing. I’m afraid this don’t work, you’ve to add the council meeting.

Sorry, but I didn’t edit the main content of those episodes. The council meeting scene doesn’t exist unfortunately, or else I would put it in there.

  • 1:12:04
    Anakin told the clone to make the ships ready, to be prepared if obi-wan asks for their help. You should add his call for help, because it is strange to see Anakin and Ashoka at the medical station and in the scene afterwards onboard of the ship. The same counts for master plo koon. The transition at 1:12:57 is too hard, somehow make it smoother.

This is just another problem with transitioning between episodes without the narration. Obi-Wan’s call for help is never shown in the episodes, only mentioned in narration so I couldn’t use it. I’ve noticed that this show is a bit hard to edit into films because major plot points are introduced via opening narration pretty often.

  • 1:12:32
    did you do some kind of color correction? If so, the whites are too bright

I didn’t do any color correction on my edits. That’s just the original coloring. But I agree there’s kind of a weird coloring during that scene.

  • 1:34:12
    the cut to the new scene is also too hard. Add footage of obi-wan, anakin, padme back in and make the transition smoother

That’s where the original episode ended. I think I just need a fade to black and then maybe cut to the Republic fleet emerging from hyperspace outside Geonosis for a better transition.

  • 1:54:59 to 1:55:00
    again, the cut is too hard, add source material and fade smoothly

I’d probably just add a fade-to-black here. I should have utilized the fade-to-black technique more when making this film, because it works well to show a passage of time and makes for an easier transition between episodes. The following installments are better about episode transitions I believe.

Anything else is fine and works well, from my perspective

Some other questions:
Which application do you use for editing? Is it possible for you to do 1080p? Could you render with less compression, so the files will be bigger but contain more quality (e.g. up to 10 Gb per episode) and use mkv as target file?

I use iMovie on my iPad, which definitely isn’t the best editing software. It was only allowing me the 720p .MOV option so I had to go with that. Though I would’ve liked to render in higher quality, it just wasn’t really an option with my software.
