This actually sounds like a great idea, I wanted to do something like this but I felt nobody in fan editing really cared about Pokemon so I probably shouldn't bother. These are ideas I'm going to give to you for your fan edit, I might help you out if there is some trouble you have or anything.
1. Add the deleted opening about the lost daughter of the scientist, you can find it on the Mewtwo Returns DVD.
2. Replace all the music with the Japanese music except for Mewtwos theme in which the american theme is MILES BETTER.
3. Edit it more in tone with the Japanese version whilst retaining the american dubs (You may have to re dub some lines)
4. Remove Mewtwo destroying the lab and instead only destroys Giovannis lab (It basically repeats itself twice)
5. Tell the story of the Japanese version where the story is much more complex.
6. Significantly reduce Ashs role, its Mewtwos story.
Thank you for the ideas. The fan-edit is done, however, and I won't be adding in edits you have suggested. At least not at this moment, and for the following reasons in relation to each suggested change:
1. The deleted scene does add more into Mewtwo's backstory, but I feel it would drag the film on for too long before getting to the overall plot.
2. I don't have the software to separate the dialog from the soundtrack.
3. I prefer the American version's tone with Mewtwo wanting to destroy humanity for using him, and the storm he was whipping up was intended for that. The Japanese version has Mewtwo constantly asking himself who he is, and his storm was a test to get the best trainers to face him.
4. Mewtwo destroys both labs out of anger because he was fooled twice into believing humans cared about him, and he does rebuild Dr. Fugi's lab, which does explain why it looks different than it did at the beginning of the movie.

6. Even if it's Mewtwo's story, Ash is still the hero of it. Besides that, reducing Ash's role would also mean reducing Brock and Misty's parts, resulting choppy dialogue and music cuts.
