I think what's really interesting at the moment is that most former good guys are turning bad and vice versa. Most notable examples being Mohinder and Sylar. But that's the whole point of this arc I guess, judging by its name.
Also ironic that Mohinder, one of the few main characters having no powers, has one now and Peter, the one with the most powers, has none now. But as has been said here, it could be that he gets it back through an injection. I'd like it better though if he didn't and died or would leave the show, now that would be unexpected.
So I don't really think that they really jumped the shark, but they are getting close to it. It feels predictable at times and what made it special in the first season was that it wasn't predictable at all.
