Looking at what you guys have commented on, there is a probably one best way to do this. I will make a a film effects/colour timing adjusted version (with minor recolouring only, changing blue to OT blue, green to match OT green, purple to match OT purple, interiors of spaceships are recoloured gray) for V1. I can then later on do a V2 after I finish my own Prequel edits.
This is really the best because some people don't mind things like the purple lightsaber or blue lasers and such. Plus I could release it out in a reasonable time, say this year. But for a V2, I could do more drastic recolouring (which specifics can be discussed at a latter time) and some new CGI. This V2 would take longer, but would be worth it in the long run.
But, even though V1 wouldn't be as drastic, it will still be something no one has seen before in terms of prequel color correction.

I should clarify, I mean interiors that appeared gray in the OT, their similar counterparts in the PT will be coloured gray. I know not all was gray.

Examples are coming very soon again. (Finished repairing my computer this morning with new, faster hardware, and now have to reinstall programs which will take a few days.)
I will be showing off many new images and some videos (in HD on Vimeo, though I can only upload in HD once a week so you'll have a new clip weekly.)
I'm hoping to show off work on the deleted scenes, I've been deep in research for upscaling and extracting all possible details while resisting compression artifacts.

ATOC- Parts of coruscant city (bar interior, certain buildings, etc.)
- transport ship with Anakin and Padme (maybe)
ROTS- Rebublic and Seperatist ships are gray
- Grevious/Dooku ship interior
-insides of Republic starfighters
-tantive IV matched to ANH

One scene that has always bothered me in ROTS was the Yoda / Palpatine duel. Why would he be hanging out in a brightly lit, pink and purple room? There's zero atmosphere in these shots. I made a quick attempt at removing some of the reds, lowering the mids, and adding some grain. (updated the corrected shot)

Strictly speaking, the ship at the end of RotS is the Sundered Heart, because Leland Chee or whoever decided that poetic symatry should be dropped in favor of continuity. I suspect this matters little in terms of color timing though. Ain't that a bitch?

Either way, the interior of the ships are obviously supposed to be extremely similar. I don't see a reason why that'd change his idea about matching the colors.

I believe the Tantive IV showed up in Clone Wars, and looked like it did in Ep. IV or something, which made the corvette in Ep. III not make sense as the Tantive IV.

I tweeted Leland Chee about, because I always loved that symmetry, and have been thinking about continuity a lot recently, and he replied with this: "@trentontaylor A pity to toss aside the Vanguard retrofit retcon, but since Clone Wars used the Classic trilogy model, I saw no choice."
I'm guessing the original logic was Tantive IV was a heavily retrofitted version of the ship we saw in Ep. III, but that changed due to a Clone Wars appearance of one of the two ships. It's been too long since I watched that Clone Wars episode to say.

I was 12 when RotS came out, and I do remember assuming it to be the Tantive IV, mostly because it was mirroring the opening of ANH with the halls and 3PO. I don't think I realized it would need retrofitting or anything. The Novelization does reference the Tantive IV, which might have been why I thought it was the Tantive IV. Dang. I miss being 12. Star Wars was so much simpler then.

yep, I just checked: it reads "Tantive IV" in the novel!
and 2006 Wizards brought out a miniature game with figures and starships, and guess what: I got the blue "Tantive IV" ;-)

I agree with Adywan, then. Whoever they hired to do their CG was just awful. Is the Tantive IV a chia pet? Why did it grow during the time between episodes III and IV? (look at the middle section behind the first turret)

If there were Y-Wings in the Clone Wars, why not have the Tantive IV being one old reused ship from that time - the differences could also be adjustings over time ?
on the other hand, one could correct the Tantive IV to it's Episode IV look ;-)

Yeah, that's what I could go with - look at the Millennium Falcon, for example: gradual changes to coverings, paint, mods to parts, etc. The CG Tantive IV is like 3/4 of the size of the model Tantive IV, though. That'd be like saying somebody built their car into a stretch limo over time. Just not logical...
