Seasons 1 and 5 are fine everywhere.
Seasons 2 and 3 DVD releases in Region 1 have their music altered. It's not the case for Region 2 UK which is PAL. Since I own Season 2 and 3 DVDs from Region 2 with the music retained, I'll be doing some PAL to NTSC conversion and adding English subtitles.
Season 4 is a tricky matter. Both Region 1 and Region 2 DVD releases have the songs changed. All someone would need to do is to rip the DVDs for the video, excise the audio and use the audio from Netflix streaming.
I'm using Doctor M's guide for PAL to NTSC conversion but it's my first time doing this.
There'll be a status update for Seasons 2-4. Will be working on a single disc at a time.

You're going to have to hope someone has vintage TV rips they saved, or else get yourself the appropriate recordings of the problem songs and re-mix them into the existing audio. A few S4 eps say "Disc Only" on NF streaming.

I think it might be easier to just have the audio from the episodes and then the PGC for the video. Otherwise I wouldn't have any idea what to do to add in the songs while removing the muzak.

Small update. I might or might not add subtitles to Seasons 2 and 3 since I haven't any idea how to add them to the VOBs.
The individual episodes are also going to be available for those wishing to watch them on a computer. The srts will be archived with the episode in question.

Regardless, I have the broadcast versions recorded from the Sci Fi Channel (aired mid/early 2000s) with original music intact.
Theyre the syndicated versions, so the opening credits are not correct in some some seasons.
Im not sure if they have scenes edited out due to syndication

If Hulu does have the original versions, I can easily save the FLV files from the site with TubeDigger (I've purchased the program, and it's come in handy on stuff like that), and extract the audio from there. If anyone can confirm that they are the originals, perhaps I can help in that regard, at least.

I was attempting to watch Disco Inferno from HULU and it said they didn't have it due to rights issues.
All the audio is on my computer for Seasons 2 and 3 in AC3 format. What I need now is the exact NTSC episode run times to the millisecond so I can re-time these already. Next month I'll be rejoining Netflix so I can rent the 12 discs in question. Then what I'll be doing with Handbrake is rip individual episodes as high quality .m4v files which will be uploaded via MediaFire and links will be shared in PM with a PasteBin link.
The individual episodes for Seasons 1 and 5 are already uploaded to Mediafire with subtitles embedded. Zero denoising or any other filter applied. This show was shot and film and shall appear to be as film, grain and all.
Season 2-4 discs will be in ISO format.
In fact this is my first project.

Well project is at a stand-still. Needing an audio program which will let me change the timecode and length of the AC3 track from the PAL discs which I have to match with the video of the NTSC DVD release.

Decode to wav, adjust duration (with or without pitch shift), re-encode as AC3.
You may have to cope with the fact the underlying video is of different duration. And that is going to get interesting.

Well this project is indefinitely on hold. I'll be uploading the PAL audio from Seasons 2 and 3 to Mediafire along with the NTSC DVDs of those two Seasons. If anyone else is actually willing to give it a go beat my guest.

AC3 tracks are from the UK PAL DVDs which I own. The NTSC DVDs of Season 2 and 3 are from Netflix. They're on my computer. If anyone else would care to make NTSC 2.0 versions of these using the PAL audio for the retainment of everything, be my guest. Still unsure what I should do about Season 4.

I'd just need Season 4 with original broadcast audio. Was going to make custom NTSC discs for Season 2 and 3 using the PAL audio from the releases I own but got too frustrated with it.

I can verify that HULU (I have HULU Plus so can see all eps on roster, except "Disco Inferno", which is ONLY available on DVD) does have all the original music for Season 4, fortunately. Season 2 however is definitely altered. I watched eps like "Another Mother" and "M.I.A." and the replacement music was pretty god-awful. Season 3, like Season 4, appears to fortunately be unaltered too.

Anyway to capture from Hulu?
Season 2 and 3 PAL to NTSC conversions are dead in the water. I've moved on to start adding some custom tracks to Blu-ray. Especially trying to add the full-bitrate DTS track from Interview with the Vampire DVD to the BD25 Blu-ray released by Warner Bros. Which has lossy Dolby Digital 5.1 audio.
