Most are based on the username or the user's current or previous avatar, a few were chosen based on something about themselves they have shared (probably in Off Topic). There are quite a few with no real reasoning as I started to run out of villains.
I was having trouble deciding who should be the Creeper and the Black Knight, so I assigned those two based on Off Topic posting frequency. You two post fairly often in Off Topic, so you are basically billboards to advertise the theme :P Ender once called himself the "Dark Knight of Grammar" as well, thus the choice was made!
